Drop tuning on guitar. Should I use fatter strings?
I switched my tone settings around and the palm mutes completely override anything else played on my drop B tuned guitar SSH. On my SSS in standard the all sound fine and even. My lower tuned one is using .09- i think .42 d’darrios. they’re fairly light. I’m thinking about switching to .10-.46 strings. I heard they have better response for lower tunings, and are supposed to brighter, but will this restore the presence back- or do I have to tweak the pickup poles to balance the sound.

.011, .014, .018, .036w, .052w, .070w
They’re fatter than bass strings.
Awesome. I use D’addario bass strings. 
Go up a gauge in strings, but more importantly, raise your action on your guitar.
Higher gauge strings handle downtuning better because they don’t rattle and vibrate as much. This is good to fix the problem, but it will slightly effect the note sustain.
When you drop tune, the strings loosen up and drop closer to the frets, that’s why there’s a rattling sound that comes out of it. raise your action a bit with a set of allen wrenches. When you raise the action, you’ll have to re-tune it to your down tune again, keep raising the action, and adjusting the tuning, until you get both your action comfortable, and your strings to not rattle as badly.
Most rattling won’t really come through an amplifier too much, especially if you have distortion on. It’s just usually uncomfortable.
